This example of incest is only one of several incidents of incest in scripture, and I've considered this issue in depth in the past...in fact, I've thought about this in terms of evolution as well. But, here is a simple answer to your specific question.
No where in the verses surrounding Lot & his daughters indiscretions does it state that God condoned the behavior of Lot's daughters. There are many narratives throughout the bible where horrendous things take place...does this mean that God condoned every single thing we read in scripture? The book provides us with real life scenarios of how the world looks when under the umbrella of free will, good and evil. We are to learn from the narratives provided throughout scripture.
As far as wondering if Lots daughters were punished, one might consider that the two children who resulted from those incestuous relationships were the ancestors of the Moabites and the Ammonites, enemies of Israel. Interpret that how you like...
One might also consider that very early in ancient history, incest may have been a necessary and rather common occurance depending on how small a tribe of people were. We know from secular history that cousins married cousins etc., and it wasn't that terribly uncommon until, due to health reasons, it became dangerous to offspring.
