There is always an answer to be found in the Holy Scriptures.
This verse suggests that the excrements might have been burned. How did the ark not burst aflame? Perhaps the rain prevented the fire to spread, since the wood was presumably water-logged.
1 Kings 14:10 "Because of this, I am going to bring disaster on the house of Jeroboam. I will cut off from Jeroboam every last male in Israel—slave or free. I will burn up the house of Jeroboam as one burns dung, until it is all gone."
OR they might have used a litter box system as evidence by this revealing verse:
Deuteronomy 23:13 "As part of your equipment have something to dig with, and when you relieve yourself, dig a hole and cover up your excrement."
OR it might have been recycled to cook some food for the human or animal occupants:
Ezekiel 4:12 "Eat the food as you would a barley cake; bake it in the sight of the people, using human excrement for fuel."
Well, at least the excrement from the pair of cows:
Ezekiel 4:15 "Very well," he said, "I will let you bake your bread over cow manure instead of human excrement."
